So I present this as a thesis: many of the engineers were caught by surprise by the oxygen atmosphere created in the facility. The Space Jockeys would have never let man get past a certain intelligence but thats when the Jockey home world and lv223 got overran and lost control. It had nothing to feed on yet grew 1000 times larger. I think that the race of engineers, a more advanced society, our creator, was just really pissed at what they saw. There are only certain people who are willing to spend a couple weeks/months/years asleep in stasis in return for cash. Those concepts are established as being true in the Prometheus universe and I can get behind them.
